The flow cells are prepared with an application specific proprietary surface which has the following characteristics, necessary for single molecule chemistry and imaging:
- Single molecule capture by hybridization, allowing densities of 100 million strands of DNA per square centimeter or higher
- Low adsorption, to prevent non-specific single nucleotide binding and accumulation throughout the course of your experiment.
- Low background fluorescence emission, to maximize the signal-to-noise for imaging.

For user convenience, a number of key features are built into the flow cells:
- Serialized barcode label, used to track flow cells in a LIMS system and recognized by the Helicos™ Genetic Analysis System.
- 25 discrete channels per flow cell, allowing the simultaneous analysis of up to 50 individual or multiplexed samples per run.
- Visual indicators to ensure proper cell flow placement in the instrument.
- Innovative packaging that serves as a stackable holder for use during run preparation.
